I received my report card and saw that I got an A in science. Below the grade, there was a comment that said, "Congratulations are in order." What does this phrase mean?

It means that you've done very well & therefore it would be appropriate to congratulate you.

It means you deserve to be congratulated. It was a very positive thing for your teacher (or principal) to say. It means very few people do this well in this subject, and you can be proud that you did.
That is good news. Basically 'congratulations' but in order maybe means, if you were going to give people an order, you will tell them to congratulate you. Hmmm, does that make sense.
